I sent the MS back in and the next day (day before Thanksgiving) I got a conditional acceptance but still a long list of things they want fixing first regarding organization etc. So, I'm pretty happy.

An update: I finally resubmitted the paper with all the edits from multiple people at the journal. Recently, I was talking to a professor here who has also published in this journal. He said that he had the same experience but that "the Proceedings of the National Academy of Sciences is five times worse". That's hard to imagine. I know from colleagues that Nature does not do a huge amount of copy-editing.
