If you don't necessarily need a lot of space, try looking into the more affordable European-style boutique hotels like Hotel 17 & Hotel 31--there are also a few others in the Union Square & Grammercy Park area.  They're clean & safe, but smaller than standard American hotel rooms.  Some rooms have shared baths & some have private baths (with corresponding differing rates).  I've stayed in them several times, with room rates ranging from about $80 to $140 per night, depending on time of travel and room type.  They'll also be more convenient to Harlem than nearly anywhere in the outer boroughs or Jersey.

If you want a more conventional lodging experience, look into Verve Hotel near Queensborough Plaza & the 39th St stop on the N/Q.  My family was treated well there when they stayed a few months back.
