If you don't necessarily need a lot of space, try looking into the more affordable European-style boutique hotels like Hotel 17 & Hotel 31--there are also a few others in the Union Square & Grammercy Park area. They're clean & safe, but smaller than standard American hotel rooms. Some rooms have shared baths & some have private baths (with corresponding differing rates). I've stayed in them several times, with room rates ranging from about $80 to $140 per night, depending on time of travel and room type. They'll also be more convenient to Harlem than nearly anywhere in the outer boroughs or Jersey.
If you want a more conventional lodging experience, look into Verve Hotel near Queensborough Plaza & the 39th St stop on the N/Q. My family was treated well there when they stayed a few months back.

A little compassion is better than kicking people when they are down, regardless of who has suffered more and longer or whose bad job market has the biggest dick.

Surely she's come and gone by now, since starting this thread?
